On December 20, 2014, it was revealed by Santa Cruz's agent, Aproniano Santa Cruz (his father), that the player would join Cruz Azul for the Clausura 2015. It was confirmed that Santa Cruz would travel to Mexico on December 22. December 2014 after playing his final league game for Málaga the day before, the signing itself would cost around €2 million with Santa Cruz's agent ensuring it would be a two-year contract. After the rumor that he was going to sign for Club Cerro Porteño, where he was in the lower ranks and of which his father is a fan (Aproniano is a member of the institution), finally in June 2016 he returned to Olimpia after seventeen years, after rescinding his contract with Cruz Azul. Santa Cruz scored his first league goal of the season in a 1-1 win against Las Palmas on 10 January 2016. It was his fourth La Liga appearance and the first time he would be in the starting eleven in a league match. Santa Cruz played in his last game for Málaga on December 21, 2014, in a 2-1 win against Elche.
On September 17, 2014, it was announced that Santa Cruz would be one of two team captains. Mourinho inexplicably left Chelsea on September 20, 2007, by "mutual consent" with the club's board of directors. In 2018, Roque registered 18 goals scored in the Apertura (4), Copa Libertadores (1), Clausura (9) and Copa Paraguay (4). On May 30, 2018, Santa Cruz played his 100th match with the dean shirt, playing against Club Libertad. On April 21, 2018, he directs the 2017-2018 Copa del Rey Final, Sevilla CF VS FC Barcelona (0-5), played at the Wanda Metropolitano.
